When repairing a marine engine, doesn't matter what type, does the number of run hours on the engine determine what type of parts are used for the repair, such as OEM or Aftermarket?

No - is the simple answer

The hard measure here is to know which parts can be aftermarket or which have to be OEM.

Generally - internal parts are best OEM - bolt on parts can be Aftermarket (and, like Alternators, can be found better! aftermarket).

Buy aftermarket parts from reputable manufactures!
